Is there cross over for defenses and offenses of Chi powers, Chi Mastery, Advanced Chi Mastery, Chi Katas, Chi Magic, Chi powered Mudras, and Chi powered Arts of Invisibility vs. Psionics and Magic?
Vice Versa, in N&SS, they have counters to Chi Attacks and Chi Abilities, but not against Psionics or Magic. Are there any rulings for the Chi Defenses to be used against Magic or Psionics?

Magic has counters to other Magic and vs. Psioncis.
However, Magic has counters to Chi:
Impervious to Energy and Invulnerability would defend against all Chi Attacks.
Seen Invisible would work against Chi Zoshiki the Chi Powered Art of Invisibility.
See Aura would work against Chi Invisibility.
See Magic would work against Chi Invisibility, if the user has Chi Magic.
Sense Evil would work against Chi Invisibility, if the user is evil aligned.
Sense PPE would work against Chi Invisibility.

Psionics have counters to other Psioncis and vs. Magic.
However, Psionics have counters to Chi:
See Invisible would work against Chi Invisibility.
See Aura would work against Chi Invisibility.
Mind Block would work against Chi Invisibility.
Mind Block would work against Chi Awareness.
Mind Block would work against Zanshin.
Mind Block would work against Sense Chen Shi (Chi Magic)
Mind Block would work against Sense Wei Chi (Chi Magic)
Mind Block would work against Invoke Third Eye (Chi Magic) just as it would block the Blind Mystic's Chi Sight, Sense Chi Movement, Eye of Chi, Spirit Sight, etc.
PPE Shield describes it as being like Mind Block for for others; so Chi Invisibility, Chi Awareness, Zanshin.
Just like Mind Block blocks Telepathy and Empathy.

In N&SS, they have counters to Chi Attacks and Chi Abilities.

In Mystic China, they have counters to Chi Attacks and Chi Abilities as well as Chi Magic.
There is a single Mudra for the Protection of Magic; I Hui Yin, which just gives a +7 to save vs. magic.

Not even in the Rifts Conversion Books do they list how Chi can be used to defend against Magic or Psioncis, but the descriptions of the Magic Spells and Psychic Abilities would defend against Chi Attacks, Powers, and Chi Magic.

Magic, Psionics, and Chi are all different, and exist on different "planes." For example, a character using the psionic power of astral projection will never interact with a Martial Artist using Mind Walk Zenjorike power. Chi passes through magic or psionic shields, just as magic passes through psionic or chi defenses, and psionic attacks pass through Chi or magic blocks.

A good example of this is Invisibility. Someone with the superpower of Invisibility is still detectable with Chi, Psionic, or Magical detection. Likewise magical invisibility is detectable by Chi or Psionic means.

This also means that Psionics have no special save against Chi attacks, and that Chi masters have no special save against psionics, or against powers like Control (Others) and Transferal/Possession.
