Years and years ago we had a Japan game with various versions of Japanese subcultures being fairly prominent. This included cyber cat girl ninjas and basically a group of Pleasure Bunnies. I'm not saying I'm proud of that game, but it worked lol.

What do you want out of the mutants? Mutants Underground has the minor issue of converting to Rifts, and needing access to other HU books for most of the powers. It is also gives some info on a sort of underground railroad that might be useful. I don't see Australia being all that useful.

I've never used a magic version of Eugenics like you are discussing, but I don't see why it wouldn't work. What I have done is use Nightbane in place of a sort of mystic eugenics class. My point with the Centurions was just that PCs can be built with a similar viewpoint. If you want an effect or combination that is book illegal, but makes sense, or is just cool it will fit in my game, but another table may not let half the NPCS out there ride as is, and never think of a similar PC.

Most things go back to the KS thought process of it the rule doesn't work for what you want house rule it to fit. You can love that or hate that, but PB has never really fit a extremely rigid outline for what is allowed and not. Take a quick look at the Centurions, a big chuck are "illegal"...

I think it is a house rule, but one we have used. You had to practice with your eye blast or whatever to get the benefit, not just practice throwing darts and automatically improve your eye blast.

As far as I know HU has no real rules for adding, or changing powers and abilities as you level up, but if it fits your game and power level it is fairly easy to work out. Psi-Techs are probably the best pilots out there, but it isn't a good fit for what I'm looking for with this. Being a Master Psychic they're just too rare for what I'm looking for. That being said, they are a great class.

If you have 100 troops 33 are Partial/Full Borgs, and at least 40 are in enhanced EBA. This isn't counting true PA or Robots, or even the T-25 Uber Exoskeleton.
